Okie Dokie... PipBuck destroying FUBARs? Twisted brain lets see what you have.
1. An experimental power source that tied the Stables PipBucks into the primary battery. The residents thought the connection was to keep their PipBucks charged, but it was actually the other way around. The Stable was drawing power from all of the residents innate magic (unicorn spells, pegasus flight, earth pony misc). It was programed to only take what was needed for Stable operations, well bellow the safe limit, but when the bombs fell the Stable suffered unexpected damage. The power consumption increased exponentially, reducing a pony's life span by a 90%. Eventually the ponies were incapable of breading fast enough to maintain their population, causing the Stable to dramatically increase its power draw, overloading the PipBucks and killing all equipped ponies instantly. The ponies to young to have there PipBucks would either have died in a dead Stable or survived as a tribal society that fears PipBucks as the grimreapers.
2. The stable was home to some experimental weaponry. When the bombs fell an experimental pulse mega spell misfired in the Stable, destroying all but a few pulse shielded bits of technology (the surviving PipBuck for example). With little to no functional technology, the Stable dwellers died out in a few weeks (some sections still have lethal levels of Co2).
3. The Stable opened without a hitch, every pony was alive and healthy. The problem came from a sect of Luddite tribals ponies who they encountered just outside their door. These raiders invaded the Stable and destroyed nearly all of the technology, slaughtering most of the ponies in the process (a few chose to convert and are now hiding with the dregs of the tribe).
4. The Stable had an entirely robotic security force. After the bombs fell the robots fell into disrepair, their computer systems specifically. To alleviate this problem a paranoid Overmare ordered the remaining robots to acquire fresh resources from the Stable ponies. Several years later the surviving ponies, tired of being turned into robobrains lead a revolt against the Overmare. The security forces proved victorious, slaughtering all but the Overmare and a hoof full of her personal staff. The robobrains continued on their assigned task, harvesting the surviving ponies for resources. By the time the hero arrives the Stable has been picked bare, the PipBucks disassembled for parts and an army of failing robots patrolling the halls for further conscripts. The only surviving PipBuck is built into the Overbrain, a robobrain made from the Overmare and her control center.

I think I will go will a variant of number 2; some form of magical EMP blast somehow detonated (maybe a failing generator?), fucking up most of the tech. Thank! =D
